My buddy and I are fishing the PMTT for our first time.  We both want to use our boats for the event, so we might have to compromise and use a different boat each day.  Is there anything in the rules that would prohibit that?

Yes.
You can use different boats for each day.
My trolling motor caught on fire on Saturday, and my buddy Lohn Hoyer let me and my partner use his "spare" boat on Sunday........Oh...... He didn't leave us the mojo in the boat tho.

With gas at nearly $3.60 today on the way to four bucks, you are going to drive two trucks and two boats half way to the Soviet Union...??? Flip a coin and you will save enough to almost pay the entry. Marty

No, we're just fishing the Cass Lake event. We both live in Grand Forks which is only a couple hours away.
