Are you sure that isn't a bilge pump? My boat has two bilge pumps. One auto and one manual. I suspect you have a leak somewhere allowing water to get in, could be any number of hose fittings, etc and when enough water gets in it starts the pump. Start by tightening all hose clamps or checking to make sure one of them didn't break.
