Any good quality modern battery charger will be able to detect and charge different types of batteries (flooded-cell or AGM, deep-cycle or starting) properly on each of its separate banks. I've had a two-bank charger (Marinco Guest 10/10) charging one AGM and one flooded-cell, and both batteries are over 5 years old now and both are still in good shape.
