12V charger will only charge 12V battery. If you have two 12V batteries and a 12V charger, you need to hook the batteries up in parallel (Connect positives together and negatives together). Then attach charger to positive on one and negative on the other. You can charge them separately, but this way the batteries are equally charged and you don't have to remember to switch the charger.

I did this for a while when I went to 24V, major pain to be constantly switching the wires around each time you charge the batteries. If you can hack it, get an onboard 2 bank charger so all you have to do is plug it into the wall.
