Not sure if I understood the question correctly, but here goes...

If you have 5 batteries a 4 bank charger won't do it perfectly. You'd need another bank so each battery has its' own bank. But it can be done.

For three batteries tied together:
36 VOLTS----[POS (A) NEG]----[POS (B) NEG]-----[POS (C) NEG]----GROUND
For three batteries, connect POS to NEG on two of them. Use the POS from battery A and NEG from battery C for 36V. Use the POS from battery B and the NEG from battery C for 24V. Use the POS and NEG from battery C for 12V. You connect one bank to each battery.

For five batteries tied together:
Use the above connections and you connect battery (D) NEG to battery (E) POS, then Battery (D) POS to battery (B) POS and battery (E) NEG to battery (C) NEG. That will give you a parallel branch for your 24V motor and with the charger banks connected as above they will charge all five batteries, but not as efficiently.

I'd just use 3 batteries for the 36V and 24V as first described and use the 4th bank for the starting battery for the big motor.
