I would highly suggest changing that so your sonar unit is running off your starting battery and having your trolling motor batteries just for your trolling motor. This is where your problem is more than likely. The other possibility is that if you have a inline fuse on the wiring, there could be a loose connection. My guess though is there is interference with the trolling motor and having it hooked to those batteries. This is a very common but fixable problem. Leaving it connected to those batteries could risk the life of your unit.
