Had the same problem this summer with our '94 50hp Merc. except my dad was way out in the back country and had the motor up to beach the boat. When he got back in, he could not lower the motor. Turns out the wires going down to the lift motor wore off the insulation and shorted on the transom. Melted the red power wire all the way back into the junction box (not sure of the correct name for the electrics box) under the cowl. Replaced the wiring and everythings back to normal.
As far as manually lifting the motor, on the Merc there is a screw on the right side of the lift motor, that when loosened, allows you to manually lift the motor. You then tighten the screw to hold that position.
