If they are hooked in parallel you can do it with one bank, but it will take twice as long to charge. If you get/have a 3 bank charger, hook up one bank to each battery. No sense letting a bank sit and not get used. Being in parallel will not affect the two banks on the charger or the individual batteries...you can hook up both without worry of over-charging or sending it 24 volts, and you don't have to unhook your jumpers.

Bank 1 to battery 1
Bank 2 to battery 2
Bank 3 to starting battery
