Muskers, you do not want to connect in parallel a starting battery and a deep cycle battery. The purpose and construction of the two batteries is not conducive to good performance. Starting batteries are built for a surge of power and deep cycles are made for slow power draws.
The advantage of hooking up two 12v batteries in parallel is that you get twice the amount of reserve capacity of amps and still have 12 volt system. You could hook up as many batteries as you want in parrallel and still have 12volts just more amps available.
The only reason to hook up in series is for a 24 or 36 volt trolling motor.
