When batteries are hooked in parallel the + on one goes to the + on the other. And the - on one goes to the - on the other. So if he hooks up a battery charger to one battery, the other battery will be connected to it by default. So in theory, both batteries should be getting charged by the charger. That being said I have never ran a trolling motor with parallel batteries. I have always used a series 24V system- two batteries connected on one end only + to -. The non connected + and - are your 24V out(12V +12V = 24V). I have heard that sometimes people run the parallel system but the series system to create a higher voltage is far, far more common. I guess the last thing I have to say on this is I am not sure how well charging parallel batteries works.
