Well what it sounds like is happening is that one battery is drawing from the other. Another quick check is to turn on your locator and see what it displays for battery voltage. Start the motor and check again you should not see any difference in voltage if they are truly separated. Check for a loose or corroded battery connection, I still think that's probably the problem. otherwise one of the batteries are bad, and your pulling voltage off the good battery to help make up the shortfall in the bad battery.
