Two batteries A and B. Take a cable from the negative on battery A and hook it to the positive on B. The negative from the trolling motor goes to the negative on battery B. The positive from trolling motor goes to positive on battery A.

With a two bank battery you hook one positive and negative to battery A and the other positive and negative to battery B.
