I am no trailer expert but I think you are on the right track with just moving the bow stop. I have converted a couple trailers from roller to bunk, and when I did, I just let the boat sit on the bunks as it wanted, and adjusted the bow stop to hit the eye/hook attackment properly. Has been working out for me!
