Disconnect the trolling motor batteries from the boat's power system. Use jumpers to hook the two batteries in parallel. Hook the charger up to the positive and negative poles on one of them (don't go in series using the pos pole from one batt and the neg pole of another). Plug it in. Give it time to refresh as you are now charging one large battery system.

If you want, you could move the charger over to the other battery part way through and charge again from there. I've done this plenty of times. Nothing wrong with two 12V batteries in parallel hooked up to a 12V charger.

I keep extra jumpers in my boat in case my charger dies. Its a lot easier to find 12V chargers than it is to find onboard chargers, etc. Walk into any wal mart, napa, etc you can find a 12V charger. So by having the jumpers, I can still charge my batts using commonly found gear.
