If the holes are 1/2 inch in an area where there's some thickness in the glass, I'd get a hardwood dowel and sand it so it JUST pushes into the hole and cut it to length. Soak it in resin that is catalyzed, and push it into the hole so the dowel is a just past flush, and let it kick. Then fill the remaining depression with matching gel coat using a tape repair, wet sand and buff.
