You will get some inteference if you put the same Khz transducer on both units but putting one transducer on the bow maount will eleviate some of that because they are far enough apart that the beams won't interfere until you get to 20-30 fow. You could also put a dual frequency transducer on one of the units and run it on the 50Khz setting or if you have omne of the trolling motors with a transducer built in you could use that. IMHO the trolling motor with the built in transducer is the best option as it also keeps everything neat and clean. My MinnKota has the built in transducer and does not interfere with the counsole unit.
