Subject: mold growing on my deck boards!

I recently took the cover off my boat to discover that it had leaked water in, and there is mold growing in several parts of my plywood boat decking. (underside of hatches etc) I'm sure it is growing everywhere there was alot of moisture including carpet.
My question is, what is the best way to treat this? I would like to kill all the spores, prevent future mold, while not hurting the aluminum hull with harsh chemicals or fading the paint, staining the carpet etc... Any suggestions?
