It all depends, if your boat is not pre-wired for 24 volts, then you would have to wire your batteries in seriec for 24 volts, this sound like what you have done. In this case I would undo the wire connecting the 2 batteries when charging them. If your boat is wired for 24 volts there should be no connection between the batteries and just wire the charger direct.
