In regards to the 1st question: there can be two reasons why the x15 drops out. #1, it's possible that it is wired to an accessory circuit of the electrical system. The accessory circuit is designed to be interrupted while the starter is cranking, one reason being is that this protects devices connected to the circuit from the nasty electrical spikes that the starter can generate. In this case, it's a good thing.

#2, the x15 is wired right to the starter battery, and it's dropping out due to the battery voltage dropping too low during cranking. In my opinion, wiring right to the starter battery isn't good for sensitive electronics like marine radios and sonars, primarily because of the electrical spikes that the starter can generate.

If this is a newer boat and/or it was dealer-rigged, you might ask them about the accessory circuit thing.

For your second question, if it were my boat, I'd wire the batteries parallel. I'd think you could then just use half of that 2 bank charger. Honestly don't know much about them - I just use a standard automotive battery charger without problem on my parallel 12V batteries.
