You can do either. My big boat has a two bank charger and had two batteries with a 12v system. Converted to 24v and use the same charger. My small boat has a 12v system that i just converted to 2 batteries. Because of the extreme tight space i went with a single bank charger. I put the single bank, negative on one battery and positive on the other. Both work, it depends on how much you want to spend, how fast you need to charge and how much space you have.
