Location: Elk River, Minnesota | Not to go against getting the rig checked by a dealer mechanic, but you have done half the job already. I would assume you also have changed lower unit oil as well, along with running some sort of ring-free or seafoam to keep the fuel system clean.
Mercury makes a product called Powertune that works just like a booster shot of seafoam, but in a pressurized can. If you can somehow spray this into your EFI system to the point in bogs the engine down to stall (or as close as you can get it) then spray a bit more in...let it sit for about 15 minutes then take the motor out and run it clean, that will get the top end of the motor clean and burn all the gunk that might have built up there gone. Change plugs afterwards to avoid any type of fouling that might have occurred due to the excess burn of powertune or seafoam equivalent.
Then, run the ring-free or Seafoam mixed in for a couple tanks (some run it all the time) that should help to clear up your injectors and help to smooth out any rough idle.
From there, check all bolts, grease all zerks, and the motor should be all set to go. A few bucks spent to do the job of the mechanic, but you save all the labor costs.
