Here's what I did on my Tracker, which has a thick-wall, hollow extruded gunnel. Works great and is very strong. For the outer holes, I drilled inward at a slight angle so the washers and nut were inside the hull and didn't damage it. I also offset it inward so the outer edge didn't protrude beyond the rub rail.

I would make it flush with the outside if that is what is recommending. It's a crestliner, the gunnels are pretty thick, not anywhere as thin as the gunnels on your tracker in the picture chemi

My Tracker's gunnels are about 2" thick; don't know about the Crestliner.

Nothing wrong with the track hanging inboard a hair. If it is hard to reach to nut the bolt, just carefully drill and tap the gunnel if it is thick enough.
